善光寺近江別院・東雲寺は、弘仁八年（817）、伝教大師最澄上人が東国巡錫の折、比叡山東北にあたる当地に逗留し、その霊瑞を感じて一宇の堂を建て、薬師如来を安置し、国家安寧と万民豊楽を祈念したことに始まると伝えられている。
承和三年（845）には、のちに北嶺回峰行の始祖となる建立大師相応和尚が幼少の頃に参拝したとの伝承も残る。
さらに、浅井郡三河出身で天台宗中興の祖、元三慈恵大師良源大僧正が母への孝養のため郷里を訪れる際、湖上より度々来訪し、当寺に参籠したと伝えられている。
戦乱により衰微した後も薬師堂として法灯を伝え、慶長六年（1602）、日本涅槃宗開祖・及意上人空源大和尚の巡錫により再興された。その後、慈眼大師天海大僧正の庇護を受け、天台宗の法脈のもと存続が守られた。
江戸時代には天下祈祷の寺として重んじられ、現在の本堂は文化三年（1806）、檀信徒の力により再建され、今日に至っている。
Tōun-ji Temple is believed to have been founded in 817 by Saichō, founder of the Tendai school, who enshrined Yakushi Nyorai here while travelling through the region.
The temple is associated with key figures of Tendai Buddhism, including Sōō, originator of the Kaihōgyō practice, and Ryōgen, the eighteenth Tendai head priest, who are said to have visited the site.
After periods of decline, the temple was revived in 1602 under Kūgen of the Nihon Nehan sect and later protected by Tenkai.
The present main hall dates from 1806 and was rebuilt through the support of local parishioners.
